So I might be over thinking this a bit, but the only way I can figure out how to remove a screen from a project is to delete it's file from the project folder. Is that correct?

If you select it in the project view (clicking on the project tab and/or folder icon up top), you can just press delete. Is that what you're looking for?
I was working from the main screen/storyboard selection view and I would swear that I had tried the delete key, but it was very late and anything is possible. I just tried the delete key and it "archived" the screen for me. Thanks for the help. I do miss being able to use a right-click to pull up the context menu in Windows, but I understand that it's multi-platform and that's probably a bad idea. I'll get over that one.
By the way, I really like what I see from Indigo Studio so far. I'm still learning the program, but I'm really looking forward to some of the features that are under development and consideration. I've tried a number of different prototyping tools; MockupScreens, Balsamiq, Axure, Expression Blend, among others, and everything is either horribly complex for a single developer environment or falls flat like Balsamiq in showing what a prototype might look like when it's actually running. Thanks for your efforts. They are very much appreciated.
