I am thinking of upgrading my site to 2010.2 (now on 2009.2) but have customized many of the css files using appstylist. I'm assuming that 2010.2 includes newer css files - how do I update my css without losing my changes? Do I need to just open the style in appstylist and resave it?

I think you have to reapply those changes to the new files added. There will most probably be differences because bugs were fixed and new features were added.

Reapply my changes? But I might have made tens or hundreds of changes... I thought that was the point of using AppStylist?!?
there is no way for AppStylist to guess which changes to preserve and which ones to revert. It is like a merge of files - it always requires human action. AppStylist purpose is to be able to edit your control CSS and to see how it will look like with the new settings.
